I favor the idea of tabs, like 5250 has but incase...
Run SQL Scripts can be open more than one window. The easiest way to achieve this in Windows is to create a short cut to the /PLUGNI=RSS, pin this to the task bar, then (if in Windows 7 or higher) Shift click to open additional copy.
Another option is to create a blank .SQL file then double click to open (this assumes you have spent the time to learn that you can associate .SQL with ACS Run SQL Scripts).
